Allen ran for no gain on a read-option play late in the first quarter.
However, the 29-year-old wasn't on the field on the next play as backup Mitchell Trubisky was in at quarterback.
CBS's cameras spotted Allen without his helmet as he sat on the bench, dripping with blood.
A replay showed Allen getting hit in the nose by Jets defensive end Michael Clemons on the play.
He got to his feet and signaled with his hand to the sideline that he was coming out of the game.
