The achievement comes after SDFC's 2-1 victory over the San Jose Earthquakes in the Bay Area this Sunday.
Both of SDFC's goals were in the second half, with one each from Marcus Ingvartsen and Anders Dreyer.
In the team's first season, San Diego is now 4-0 against California teams, having already beaten the Los Angeles Galaxy twice and LAFC once.
SDFC's next match is at home against the Portland Timbers on Saturday.
